I’m using PM Pro for my frontend membership signup portal. I created a free access product and I have a $20 product,but AE captures them as $1000 payment,
The free should not be calculated at all, but the $20 pruduct should not be captured as a $1000 payment.
Please advise.

I allow a students enter and pay for their courses through PM Pro. after they are registered, they can go to their back office “AE” and complete their registration, using the AE registration form for MLM part of the business, AE plugin has been configured at $20 commission pay with it levels confugred.
Registered a student for free access and AE regitered a $400 sale.

Maybe you have set a Base Amount and an Amount on Affiliates->User Registration. If you want to get $20, you need to set 20 as Amount, and set the Base Amount empty.

How are you capturing the order?
