Do I need to move my wordpress site from one folder to another to make this work?
The aim is to capture affiliate sales on a course that will now reside on www.mywebsite.com/course. Presently the plugin is in another folder on the same website, eg: www.mywebsite.com/members .
If I need to move this will my Affiliates licence be OK? I realise that moving the wordpress installation to a new folder will also require me moving the files and changing the url at Paypal to make IPN work.

The shopping cart and the affiliates system need to be in the same WordPress installation. When you say ‘folder’ I suppose that you are working of installations.
If they are installations, they need to be in the same. Related to the license the software is under the SUSDL license.
