Hi, when I manually add a new affiliate, the system does not automatically send them an email and there is no where we can specify a password for them.

Instead of deleting an affiliate though, you could make him inoperative simply by changing the Until date.

How do I re-add a removed affiliate?

In order for the notification to be sent, the affiliate registration form should be used in the affiliates area page, or in a page that you use the [affiliates_registration] shortcode. You can also have a look for details in the documentation on notifications.
When an affiliate is added manually, if you don’t use an existing username, the affiliate won’t have a user record, so won’t have login credentials.
When an affiliate registers through the registration form, there is also a user record created for that affiliate.
