I have noticed that all affiliates are being given admin access to the entire website, I am manually changing to subscriber however I cannot seem to make it so they do not get this access in the first place.

Welcome to our support forum and many thanks for using our affiliate marketing tools on your WordPress site.
Based on your ticket description it seems as if the default Role for new user registrations is Administrator.
Please go to Settings > General and check what is selected for the option New User Default Role. If this is set to Administrator then it would be normal for new user registrations including affiliates to be given this Role.
