I have a product that use subscriptions, and as a sample is set up like this:
$19.00 / month with a 30-day free trial and a $75.00 sign-up fee
So my question is : will the affiliate commission be calculated on the sign up fee and then also the monthly subscription, or will an affiliate only get commission on either the sign up or the monthly subscriptions.

You would get the commission based on the net order amount, that would be taking both amounts into account.
Note that you also have a setting related to recurring payments under Affiliates > WooCommerce Integration.
