When an existing WordPress user. In this case a “customer” registers for the affiliate program they are not receiving the active notification via email.
Is there a way to have them receive this email even if already a user? Also is there a way to change the text displayed once someone fills out the registration form and submits where is says Log-in here with the link?

A notification is not sent for existing users-customers who become affiliates, because there not much left to notify them. They already have account credentials, they obviously have visited the affiliate area page to register as affiliates.
However, you can implement a custom notification addon if you hook to the action affiliates_added_affiliate and send an email to the affiliate. The complete reference of the plugin API resides here.
