Currently I have 2 issues.
1 – I want the tax amount included in the referral calculation. Currently it is not.
2 – I don’t want the shipping cost included. It currently is. I use Woocommerce’s shipping zones and I want to exclude it.
Are these bits possible to change?

Which commission setting do you use at the moment? Do you use a flat rate for all orders or product rates? Also, how do you apply taxes on your shop? Is the tax included in the product price or not?
Just a reminder, a flat rate would be set in Affiliates > Settings under Commissions tab and product rates are set under Affiliates > WooCommerce Integration. If you are not using commissions based on product rates i would suggest you to test it and let me know if it covers your case. Otherwise this case can be covered by implementing a custom method for commissions. FYI and if you are familiar with PHP, you can have a look at the custom method API.
