Is there a way to assign the default role of an affiliate that has just signed up?
I noticed they are automatically assigned to customer.

Hi Roger,
FYI, the role of a new affiliate depends on the setting you use on your Dashboard under Settings > General for the option New User Default Role which most probably for your case is set to Customer. Each user’s role -including affiliates- can altered if you edit the User and change the Role option.
