Is there a way to customize:
· The commission percentage for additional orders by the same referral would go down from 10% to 5%
· If a customer opts in to the Auto-Ship Program then the percentage will go to 2.5%
· The commission percentage for an individual that sells to a retail store is 5%
· The commission percentage for an individual that has a reorder for a retail store is 5%

That would require a custom method to calculate rates. There is an extension built by Antonio that grants different rates to affiliates based on the group they belong( works with Groups free plugin).
You can organize your affiliates to groups like Initial Referral, Auto-Ship Program and set different rates.
The only feature that is not supported is that of auto-group assignment. The affiliates will be members of Initial Referral group. Once an affiliate gets a referral, then he/she will be removed from that group and become a member of ie Advanced Referral group.
