I have integrated for WooCommerce. Do I have to use the Paypal Integration for the system to work or can I manually accept, close & pay out commissions to affiliates?

Yes, you won’t have a problem, affiliates system doesn’t depend on PayPal Integration.

Okay. I use Paypal & Stripe. I don’t have to use the integration & it will still track referrals & commissions?
Hi Sherrill,
The PayPal Integration is used when you want to add PayPal payment buttons on your site. Affiliates payments are only done manually.
Also, it is not intended to be used for e-commerce systems that provide their own PayPal Payments Standard gateway.
