Do you have a recommended email plugin that will allow me to send emails from the wordpress dashboard that will work with the Affiliates Pro shortcodes?

There are several solutions that can be used to send emails from within WordPress, including Groups Newsletters, but if you intend to render affiliate info using shortcodes it won’t work because the affiliate needs to be logged in so that the affiliate-specific information is shown.
